I feel Gotham Knights already needs a remake or a do-over because there's like 500K ways you can make it better and it's all laid out for them.
Probably give it a bit of the GTA5 approach where, yeah, you can play any character at any time in the open world. But, it'll twist your hand for the missions and force some characters on you.
Bring back Freeflow, I get we wanted to try something different but it did not work.
Hell, even if we don't want to get rid of Co-Op, take the Army of Two approach. 2 characters in every mission, so if you don't like Batgirl, you can just play Robin in that mission - though someone will occasionally have to play a lesser preferred character. For singleplayers, make a good Partner AI that supports the player but won't carry. It was done 17 years ago and probably several times since Army of Two. (I just don't know any examples.)
