I have seen this done once in my youth. It was extremely cool. The trick seems to be:
1. Build somewhere warm so you don't need a deep foundation
2. Extend the house around the tree (basically a big three-season porch where the floor is the earth, but again, this is a warm-ish climate)
3. Leave a big enough hole in the ceiling for the tree to grow and semi-seal it with flexible rubber of some kind
