Shipping is one of those perpetual internet discussions.
I can agree that there's a difference between discomfort and actual harm, but I think all normal people really want though is for you to think critically and understand what you're doing - before you ship two characters together.
An obvious example of this is the My Hero Academia fanbase. You could argue that it's just harmless cringe, if you were a teenager. You didn't know any better. But you're expected to know better when you're 35.
What is my reaction supposed to be if you give the inclination that you're attracted to children? What is the polite thing to say here?

Now, when it comes to "toxic ships" just in general, I think that can be a lot of fun, actually. Characters are my favourite thing about any story, so getting to see characters in tough situations is something that I welcome.
An obvious example of this is The Joker and Harley Quinn. Now, you could argue that this is a "bad ship" because it was openly written as abusive with the direct intention of it ending, but as a story about a character making the best of a terrible situation, that can be really compelling.
Something I want you to think about is what's the interesting part about relationships, particularly toxic relationships. Is it the turbulence in of itself, or is it how that turbulence affects the characters? How or when does the toxic relationship end?
