The problem of messed up follow lists was a very common problem and that's why that check / feature exists in Nostur (npub1n0s…k6h0).
In your case everything is fine and you just select the 'remove X contacts' option? Why do you think Nostur is creating a problem here? I know many others have saved their follow list because of this feature.
