Hm, I've never installed any fonts under ~/.fonts/ directory. There should be (IIUC) put user-specific font "configurations".
Instead, what happens if you move your extra fonts which are not (yet) in ports into /usr/local/share/fonts/<fontname>/ directory and additionally configure X11 to pick fonts from there, like x11-fonts/* does?
