Jews (and Christians) were occasionally tolerated under Muslim rule, as second-class citizens, but that never seemed to last long. Which is why both groups have largely fled the area. (Same with Zoroastrians, although they are tolerated in Teheran.)
Christians used to feel the same way about Jews, but we've (mostly) moved on.
This conflict goes back to the Roman era, with the territory regularly changing hands.
