Yes, and then they won't see each other's messages. They need to have at least one relay in common. The cool thing though is that messages can contain "hints" about which relays to use when interacting with a user. This can be included in the NIP-05 profile, or even in the notes themselves. Smart clients will dynamically connect to the correct relays. However it's early days and most clients are pretty dumb in their relay management. I'm expecting the situation to improve a lot in the coming weeks.
