Instead of deleting duplicates, what about (optionally) moving them to a temporary directory? Then the user has an opportunity to verify things still work after the process - and only then allow the app to delete those extra files. Just in case some weird metadata isn’t preserved by John’s process, this gives a bit of safety net. And because it’s a move operation, it shouldn’t add much time to the process.
