I can see the allure if you already distribute a GUI app w/Flatpak—it’s tempting to use the knowledge, tooling, etc. you’re comfortable with.
I think it’s actually fine to make a “server” or daemon-like app as a Flatpak as long as it’s targeted for desktop use, includes a sensible GUI when launching, and uses the proper FreeDesktop/Portal APIs for everything.
