I think this is similar to having many docker images or node_modules hosted locally. I would imagine this can be circumvented by running garbage collection often, and keeping flakes up to date. I personally use flakes only for dev projects, and keep "things global" for my computer env. for server setups, it's possible to host /nix/store on a shared NFS volume across computers.
