Zelda II is halfway to being a Metroidvania already. There’s no great reason for the intended game path to not involve backtracking to beaten palaces to get something that you couldn’t get before because you lacked a certain movement ability.
One idea I had that you are welcome to is to have each dungeon have two bosses, and the second set are only accessible once you beat the first set and get the relevant movement abilities and items. Only then could you take on the final dungeon.
