If you have no other use for Orbot than just Amethyst you could remove it in theory, but routing through Orbot might possibly be more safe and reliable. It doesn't depend on the settings you have made in Amethyst and routs EVERYTHING through Tor or nothing. I personally never felt safe with built-in Tor-Daemons. If you're in a high-risk environment I would choose Orbot as Always-On-VPN but if you just don't want that every relay knows your IP, the internal Tor daemon might be a good way to go.
