Just switched from plain #emacs bookmarks to an org-mode file with (also plain) org-mode links in it. You can refer to normal files and TRAMP links as usual, so this has no disadvantages for me and allows me to add comments and structure my bookmarks better.
I also bound "C-x r l" to (find-file "~/bookmarks.org"). Happy so far with that. 😌
