In my case, the kernel and Intel drivers are doing their job. The resolution is native, it's just the scaling that's wrong. That's higher in the stack. I'm running Fedora 41 Workstation (GNOME 47) on a different PC and the scaling is fine (100%). It has a 2560x1440 monitor and Intel GPU as well.
