Actually they avoided Japan- one seaplane w tourists got stranded on Dec 12, 1941 as it was headed to Hong Kong or Manila and had to divert to Indonesia or so- they had to run standard gas in it which made the engines run hot- took them a long time to get home look up that story it's worth reading.
SF to Manila was a standard route with stops such as Hawaii and Midway. Sometimes they couldn't land in San Francisco Bay due to weather- a second landing locale was Clearlake CA.
