Alright, so "why the fuck didn't they dig more into the Gauna's, the most interesting mystery that the series had" is answered by the following; The movie actually goes into more detail than the actual manga does about what the Gauna are- The Gauna are a sort of archive of knowledge, a similar concept to the Akashic record.
The Gauna are actually not explained beyond that, and it is widely believe that they are analogous for multiple existential horrors at once. Essentially you can think of the Gauna as more of a plot device, as the author left them vague for what ever reason. I believe the Gauna are somewhat similar to the flood from halo- Their purpose is to consume experience, knowledge, and consciousness by absorbing it into a hive mind that wanders the galaxy in order to assimilate and expand their ever-growing consciousness.
I believe this explains how some Gauna can appear more human like, where as others appear completely alien and bizarre. This would also somewhat explain the movie-cut content from the manga where a pilot is absorbed but later shat out as a giant fuck-you sized Gauna from the mass-union ship.

The romance is perfectly fine and works well- in the manga. Hoshijiro somewhat exists inside of the placental Hoshijiro body, as the Gauna absorbed her consciousness. What was left was a somewhat splintered consciousness with fragments of Hoshijiro that was devoid of humanity, but when Ochiai implanted Kunato's DNA into the placental body ((which had functional human genitalia, as the Guana replicated Hoshijiro perfectly in all but consciousness since Gauna seem to want to keep that to themselves)) it gave the human "soul" back to what would become Tsumugi, which would have the feelings of Hoshijiro, and a personality mostly its own.
See, Gauna lack a specific thing, it appears, except for the one instance in which the pilot was fully fucking ejected from the mass union ship as just a giant version of themselves; They lack personality and individuality. Perhaps it takes time for the Gauna to absorb consciousness fully into their hive mind before the "body" becomes another drone for it. Perhaps it requires the mind to recognize that it is now a Gauna before it truly turns over to one. I digress that it would appear that Gauna are born, and cores are formed, only when the brain of a sentient or sapient creature is assimilated.
With the Placental Hoshijiro being disconnected from this hive mind, and having mere fragments of Hoshijiro left over, Tsumugi becomes everything a Gauna are not allowed to be normally; An individual with unique emotions and human will. None of this is explained out right, how ever I believe that Tsumugi explains quite a lot about Gauna, and how they are created and exist. A human brain is formed when a child is created, and the placental Hoshijiro turned the infant Tsumugi into a Gauna, but one created through remarkably abnormal means which allowed this new existence to be completely separate from the hive mind and even contain human DNA.
Without insight from the manga it is absolute tacky, poorly done, and the only real takeaway is that this whole animated series was just animation porn for fans of the manga whilst failing at every level to meaningfully integrate the actual substance that exists IN said manga to be experienced by fans of animation. Sidonia no Kishi is a masterpiece, but definitely not in animated form.
